Welcome to the Whitney Research Group website. I was able to locate the first Prosper King Whitney and add a link to his page as well as the pages of his known Whitney ancestors to your lineage list on your user page. You descend from the immigrant John Whitney who settled in Watertown, MA. His descendant James Rix Whitney moved from Connecticut to the south, settling in Georgia and then Mississippi.
As far as confederate soldiers go, based on the birthdates of the Whitneys in your line, it would have probably have to have been the first Prosper King Whitney as he was born in 1838 and married in 1860. Sure enough, I find a P. K. Whitney listed in the MS Confederate Soldiers list. So it seems that this was probably him. His brothers Wm. H., J.J., and perhaps others are also listed.
Yes, you are related to Eli Whitney, but you have to go back to John Whitney the immigrant to find the connection. You ad Eli are 5th cousins, four times removed.
